When my key is turned over everything is powered up but the ignition will not start the truck. The starter is fine I've started the truck at the solenoid to check and run the truck after the transmission swap I just did. I also replaced the key switch just to be sure it was ok but I still have the same problem. Any suggestions on this would be helpful.

Sounds like you didn't bypass the neutral safety switch when you installed the zf5......

I found it I was wonder what I needed to do with that extra piece from the C6! Any easy way to bypass it?

I think you can unplug that harness and plug in the one for the zf. That way you retain reverse lights.
Otherwise I would splice them and heat shrink.
