should be able to isolate cylinder by touching intake runners while it is thumping.....or a stethoscope on runners.
I have seen this noise caused by valves not properly fitted/lapped......like someone just sticking a valve in to replace a bent one.
I would figure out which cylinder and get that valve cover off NOW, could be something stupid like a broken spring.....and that could get ugly real quick if you keep "winding it out" to make it go away.
