Is there a significant difference between the two? my 97 has had 4 trannies by 218000, the one thats in it is getting iffy, it doesn't tow anything very heavy and not often. By contrast my Y2K has 265000 on the factory 4R100, is programmed to as much power as I can get (+140hp) and tows a loaded 14k dump trailer all the time, Ive expected it to crap out but it wont, the only thing with it is its a little slow to engage reverse.

You can swap a 4R100 in place of your E4. The main difference is, front pump, range sensor, and solenoid pack.

You will have to change the range sensor. The SuperDuty uses a digital range sensor. It's not compatible with older vehicles.

You can find a Non PWM 4R100 (early 99) this will be a direct swap. Change the range sensor and your done. Later units The front pump and solenoid pack should be changed.

Another option. Put the updated 4R parts in your E4. This is the easiest route.
