Try this if you can: Loosen all the injector lines(you may need to remove the top 4 to get access to the bottom ones) and rotate the pump as far as you can to the passenger side. Then reinstall the lines and see how she does.

I've had multiple pumps which ended up 'stuck' in retarded timing mode, which ended up at about 6 degrees off(This is also pretty close to 1 gear tooth). You can get it running better by advancing it by that much, until you get a new IP.

I want to make sure I don't screw this up so just for my piece of mind, it doesn't sound over-advanced in the video then? I know these IDIs are a little different than the newer diesels and the only ones I am used to the sound of is the DT-466 that have been in the last two rigs I drive at work (which have been nothing but electrical nightmares).

Thanks for all the help guys!

I would guess you were around 6 degrees retarded and now that you've moved it maybe 2 degrees retarded from having the lines lined up. If it still seems retarded I would line them up or maybe bump ahead toward passenger side a tiny tiny bit and see how she sounds.

As said you can use the cold advance solenoid to advance and listen for rattle but also you can also push on the bottom of the Ummmm I'll call it the throttle retarder to see how retarding it sounds. The lever with a plunger at the bottom that moves as you move the throttle on the driver rear of IP.

Good(ish) news/bad news!

I got the marks just barely lined up. Can't drive it on the street yet (not registered) but in the driveway it feels much better.

I also might have found out why my brakes suck....

More testing needs to be done, but I'm pretty sure those readings are waaaay below spec. I also have a bent pulley on the pump to replace once I get time. That's probably why it flutters at idle so bad.

I've had to replace a brake booster on a 93 once for leaking vacuum but the pumps go more often. They can be serviced or oiled. They may all fluxuate at idle since it's a pump and not engine vacuum.

Yeah the booster looks almost new. Someone bent the pulley so it wobbles real bad. If a reading directly from the pump with everything else disconnected reads the same then I'm just going to have to replace the pump. Everything I've read says usually 18-22 at idle is normal. 10 while revving is ridiculously low by comparison.

Also, after getting the marks lined up, I think it's the first time I've been able to make it rev up to or just over 3000rpm. It never wanted to go above 2300-2500 before.
