That's correct. The correct fluid is Mercon III. As for the chuga chuga noise, everybody has their own perception of noises. If you open the hood and look at the engine, can you sit a glass of water on the filter head with the engine running, and have it stay there, or would it get thrown off? If your engine has a miss, you could have a problem.

I've heard a noise kind of how you describe from the vacuum pump. I would assume your noise varies with engine rpm. Easy enough to check...just remove the belt and fire it up.
