bed cover holes, how to fix?

so winter is almost here and im probably not gonna drive the truck very much so i would like to start fixing it up. its had some sort of bed cover on it, and it has little snaps all the way around it. they drive me crazy! so how would i go about fixing them correctly? ive fixed several things body wise by just filling with bondo and then painting it but i want this truck to be done correctly. they are riveted on. any help?

Weld em up , adn use a light coat of filler. When these snaps are installed they usually dent the truck where they were installed. ( small dimples)
