If the filter light is coming on, then the lift pump isn't able to supply adequate fuel therefore triggering the vacuum switch on the filter head. Try mixing the fuel before dumping it in the tank. If filters are fresh, the lift pump may be getting weak.
I'll second what Russ said. It's far easier and less time consuming to leave the housing bolted down. It's 4 less bolts to deal with an no worry of screwing up the cam to ip gear alignment.
Mmmmm, had one off a 9.0l IH, in my possession and has now moved on to someone else who is going to attempt that feat. Was going to exceed my cost limits to do so and was going to leave the engine at an experimental state and not as what I wanted for a reliable daily driver.

The drain issue comes more so when the engine is cold and not up to operating temperature yet. Till that oil warms up and becomes more viscus, it'll bottle neck itself till it gets warm enough to flow since it's more or less a gravity based return.
Please tell me you're not hitting the axle arm assembly.
Should just need direct downward force on the ballpoint shaft to get it thru the bushing. Usually a pickle fork for the upper and lower joints and a few good downward whacks pops em out.
