Did you check the t-case output flange for radial and in/out play? If that large nut holding the flange on gets loose it can cause a vibration.....the torque on that nut is something like 150 ft/lbs I think (?)
Flat spotted tires could also be the issue if you hardly drive the truck.
Check out the throttle position sensor (TPS) and idle validation switch (IVS) at the pedal.
When first pressing the pedal you should hear the IVS switch click closed telling the PCM that the pedal is being depressed and to begin looking at the TPS for throttle input.

You can also check armature clearance on your injectors while still in the truck.
IMO your PCM is good. I'd look at wiring chaffing (the large harness going over the passenger valve cover is a known failure point, if anything I'd take it apart and clean the contacts inside the harness plug).

Check for loose injector hold down bolts while you have the valve covers off. Spec is 120 in/lbs but i have tightened them up with a 1/4 socket good and tight.

Common failure is the fuel bowl heater which blows the fuse that is also powering the PCM.
I've never done this, but you most likely could leave the PSD harnesses intact and just run switched power to the fuel cutoff solenoid on the IDI. You'll get a boatload of codes on the PCM and the SES dash may look like a christmas tree but it would probably run.

You’ll loose the spare tire mounting. Do you do a lot of driving where you need the extra capacity? For me on the highway with 32 gallons between both stock tanks I can get close to 600 miles before refueling.
I wouldn't go cheap on something that if it fails will destroy the engine. How much play is in your existing turbo? I've never heard of a turbo failure with stock tuning.
