They make the male threaded because its a easy cheap method of roughing up the terminal to give the female thread something to bite into. The female isn't threaded to allow for easy push on pull off use.
The 2 yellow wires are battery supply to the glowplugs. I would recommend getting some battery cable and use that to power the controller instead of reconnecting the yellow cables. The yellow cables have a bad habit of catching on fire over time as the connectors start to corrode.
If you have the idit valve covers, you will have a plate attached to the passenger valve cover that the controller will bolt to. You will have to unbolt the controller from the back (there is 2 bolts that hold it to the intake) and move the existing wiring to the new controller location

If you have a turbo on your truck I would recommend installing the gp controller in the turbo location. Behind the engine it could get too hot and get damaged by the turbo.
With the bearings, I would at least recommend pulling a cap on a main bearing and a rod bearing and check for wear. If its worn i would replace the bearings and rings. The na ip could be good and can be run on a turbo engine if the turbo one is bad.
