During the rebuild he found the pistons had too much clearance so he shimmed the cylinders down to fit.....

After setting for 2 years it got wet and shrunk a little. Maybe he's got CRS after 2 years. Could be he started it with ether bent the rods and shortened the stroke = 6.5.

My Chevy 1 ton with a 454 came with 2 batteries, part of a tow package I think. Did Ford offer something like that too?

It probably is a 6.5 Liter diesel. After all it is a 186Yr model. Before Henry Ford and Rudolph Diesel were even around.
