water in fuel light always on

I have a early 99 f350 7.3 and recently upgraded to a year 03 model 7.3 PCM. It made a huge difference, and the truck drives much nicer. My only problem is as soon as I started the truck with the 03 PCM the water in fuel light was on, and has been on ever since. I have drained the fuel bowl twice but it made no difference. The weird thing is that the light has never been on with the original PCM, and came on as soon as the new one was put in. Everything else works fine with the newer PCM. I changed my fuel filter about 1000 miles ago and the housing was very clean inside. Anyone have any idea why this might be happening?

03 dash lights are different, the 03 cpu will run the truck , but it conflicts with the instrument cluster.
may need to have Jody at DP tuner reflash the stock cpu to cure the problem.
