An engine is one giant air pump. The more air you can effectively move through it, more efficient it becomes! Bigger exhaust can't hurt unless you are running n/a. Then you have to properly size it. Are you sure your truck has the timing set?
Check out toyo or nitto. Same company but I like the trail grappler for looks and the toyo m/t for durability. Apparently at 50% tread they wear like iron. Not biased towards brands, but I got 37" on my rig so I feel your pain on selection
do you need double beadlocks? The 16.5 category is very small in comparison to the whole numbers. The h1 tires (MTR, Baja T/A and bias) plain out suck. They were designed for 12,000 lb hmmwv's. A 17" wheel would be a better choice.
3.73 would be awesome with 35" tires! I have to agree with everyone, though. A turbocharger would be more effective than just gearing the truck. By the time you go through both axles (gears, install kit, traction device and oil) you'd be right around where a new turbo would cost.

I do believe the bronco guys that keep their ttb for hard use use d50 parts. Look at gofastbroncos' forum or broncospeed in general for ideas.

Super duty codes and research your shackle angle. You can get a decent ride out of stiff springs witch the proper shackle angle. You don't necessarily have to flip it either. B code springs are a little longer and sit better on the pivot

Why not 3.73? Good medium on ratios. If I were towing I wouldn't do more than 65 mph. Something about a big load going that fast in a light duty truck kinda scares me. It would be 2500 rpm with 1:1 and 1800 with a .76 od.
What gear calculator are you using? 4.10 (staying with them) and 37" tires are about 2100 rpm in overdrive.
I decided to keep stock gears and add an OX in front and a Grizzly in the rear.
The reason why the d60 is wider is because when you triangulate a vehicle it tracks better going straight. Equal axle lengths improve side to side loading when you get off-camber situations. 1.5" wheel spacers will fix your esthetic problem, though.
