Rebuilding the turbo engine seems to be the direction I am heading. I checked with a friend at the Ford dealer about a factory rebuild kit but the IDIT kit is discontinued. I believe NA kits are still available.

The best match would be a 92-97 f350 diesel. That would be the closest to your truck. I plan to do the same conversion. My donor trucks are a 91 f350 and a 93 f250. Obviously, I don't follow my own advice
It sounds like you have all the bases covered, but something is not right. Since the engine is a fresh rebuild It's safe to assume the water pump is new.
The first questions I have based upon your post.
Is the thermostat a Motorcraft unit? Is the fan shroud intact? What kind of shape is the fan clutch in?

I guess I misread the post. I was thinking the batteries were tested while still hooked together which they may have been.
The best way to test an operating circuit is with a voltage drop. Very easy (google it for details) Anything more than .5 volt is an issue.
