That might work but it is made for tapered pipe threads with much less space in the threads to seal. I usually use a high quality engine silicone such as Permatex Right Stuff.

I like to have a small orfice from the top of the secondary filter vented back to tank. Take a look at the factory filter head. Airdog and Fass do this as well. Continuous air removal.
At one time I had a fleet of these trucks and I have never used loctite. In fact I always use neversieze. I always brace a 3/8 drive extension from one of the pulley bolts to something solid. Then whack the 1 7/8 wrench with a hammer. Usually 1 whack to loosen or tighten.
Fleet charge is definitely the right thing for older diesels.
SCA’s are a sacrificial additive (it gets eroded instead of your cylinder walls.) so it has to be monitored and more poured in over time.
There have been Motorcraft clutches around quite a bit lately, around $60 or a little more. Made me want to buy a spare.... Find the part # then search by that. Rock Auto even had Motorcraft cheap.

Have an assistant apply torque to the engine in Fw and rev with the hood open and you standing to the side and observe if there is excess movement of the engine in the chassis. If so check motor mounts both the rubber for wear and the mounting to frame and engine.
I have a 6.9 I have had since virtually new. At about 250,000 a lifter roller failed and took out the cam. The head gaskets were weeping so I pulled it and did rings bearings cam and rebuilt heads including surfacing. I don’t recall having any issues installing the intake manifold.
