Pull the cap off the bottom of the injector and look at the nozzle for discoloration, if it’s discolored from heat I’d say it’s likely the seat in the head leaking, there’s a reaming tool you can use to repair the seat and get a good seal every time.
Anything is possible with some metal working tools, but what I was getting at is the OD of the 088 downpipe is what holds the downpipe in the slip fit, also the 093 mounts on the corner of the engine where the 088 mounts in the center, it would be worth a shot but you would need a way to expand...
When these pumps are calibrated on the stand they run 5 psi inlet pressure, if you run it without any supply pressure fuel quantity drops and timing retards.

What circuit are you seeing a ground signal on? You need to follow that and find the problem, likely one of the big yellow wires feeding power into the cab rubbed through something, ground out on the firewall/cab/chassis and burnt a fusible link next to the master cylinder or starter relay.
The magnetic drain plug was a luxury option you had to select from the dealer, not a default option. Kinda like the early sbc that had oil filters as an option.
Sounds like you’ve gotten something I’ve seen on eBay for awhile now. You got a used injector with a reground nozzle and cleaned up body packaged in a newer stanadyne box and relabeled to look new.
The transfer pump does not require positive pressure, it is however calibrated with five psi of inlet pressure on the test stand so that should be duplicated on the vehicle for the best economy and performance. The vane pump is far from a poor design, I have taken it as far as 400cc of fuel so...
Second one looks like the abs diag port that goes next to the obd1 connector above the cruise, if there’s a “Christmas tree” push in on the back of it that’s it for sure. Vacuum switch typically mounts on the lower inner fender well, i would keep it.

Most standard trucks without a tach won’t have a sensor location on the timing cover so you have to use the autometer kit that pulls the signal off the alternator
Since the intake box serves as an intake hat and filter for the turbo you are going to have to replace both to do away with the stock box. I sell an intake hat which will work with your turbo and you can use some 3” aluminum piping to build your own intake off the inducer of the turbo.
