Freon is not completely benign either, while it is usually not a problem if some leaks out and you accidently breath some it is a whole other story if it burns. If you are in an accident and the freon is exposed to fire it release phosphene gas that is an extremely dangerous.

It might be worth adding a plastic shield to the pump. I know you are not in the rust belt, but dirty water from rain and puddles thrown on the pump with random rocks off the tire wont help the pump or the contacts if moister gets in. looking good with steady progress.

I believe what you were feeling was the stud yeilding and stretching. Once you get past a certain point the stud or bolt will thin out in a section and the tensile load it can carry will drop off until it snaps. I don't think the torque wrench is bad.

is that to drive a gear pump? I don't think that will be strong enough at all. It is only rated for about .6 ftlb of torque. I also doubt that it is a constant duty rated motor, more of a put the window up and down a few times duty cycle.

I am with Nick here, I have used a zip wheel to cut apart a u joint on the inside. then you can just hammer the caps down in on both sides to get it out. If you cant fit a cut off wheel you might be able to use a sawzall to cut the u-joint apart.

small side note, you do not want the drive shaft at a completely straight angle. you want at least a degree of offset to give the needle bearings a chance to move around a little bit.
