I had a Bronco back in the day and it had a volts gauge along with a battery light. It did the same thing your describing, volts was fine but battery light was on. Within 2 weeks the alt died. I would pull the alt and have it tested. When VR's go bad they can pump A/C current into your batteries...
IMO from what I read so far it sounds like your trans is melting down on its own. If you could hear it making noise in OD its only tearing things up as its doing it. I wouldn't rule out Ford as being dishonest. If you cleaned the pan and changed the fluid and then drove it across town it could...

Decided to help out a friend on his truck in which we thought it needed head gaskets. It's a 92 F350 with 7.3 and ATS turbo. I pulled the engine out for ease of doing the job. Pulled off the heads and it appears that the head gaskets look fine. Fire rings looked ok.
The truck started fine...
