You can't have a manual valve body in a E4 or a 4R100 tranny.
Unlike a C6 the E4 uses a solenoid pack to control the fluid circuits. You could cheat and use an aftermarket controller to hold the shift points. That would be close to a manual valve body.

You are turning everything from the output shaft to the intermediate shaft when you spin the rear wheels by hand. The noise you here is the sprag, so never tow for a long distance. It will nuke the rear section of the tranny.
If it doesn't give you any problems, drive it. :)
To totally build the tranny 5k for a shop to do it. That would be using some frozen parts and lots of billet.
3-4k to build a very stout tranny through a shop.
Ask to see the parts. Most good shops will go over everything needed to do a rebuild.
Ask to see the carnage if you blow it up.

3.55 gears, towing heavy can be tough on the single disk stock converter.
But, if the fluid is not burnt. There is no chattering when the converter locks, or high fluid temps. Don't worry about it.

The TCM is picking up excessive converter slippage.
There might be an issue with the pump or converter seal. Teflon seal on the shaft or solenoid pack.
The scorch ring is the clutch frying. "Ring of death" Usually found on high mileage units.
Now with the tranny in third the converter can still lock if the parameters are right.
Recheck your TPS. You might have to tweak it a little.
Leave the radiator in the cooling circuit. Specially with a C6.
This is the primary cooler, it does most of cooling in slow speed and reverse.
Don't bother with a bypass valve unless you are in extreme cold. You will not need it.
