Codes - New CPS - No Codes - Still runs very rough

I was getting these codes on my truck.

P0344 Camshaft Position Sensor Circuit Intermittent
P0478 Exhaust Pressure Control Valve High
P0470 Exhaust Pressure Sensor Malfunction

I replaced the CPS and the EBP sensor and cleaned the tube out between the sensor and the exhaust manifold. I could no longer pull any codes. It ran very rough for 10 minutes with me having to restart it several times. As it ran longer it got smoother and smoother. The next morning it ran rough but I was able to drive it and as it got warmer it was smoother and smoother. It sat all afternoon at work (60F) and it drove home running smoothly.

This morning it ran so rough I could hardly get it out of the garage, and I gave up on driving it. I could still pull no codes.

From my reading it seems I am still dealing with a bad CPS. Are there any other possibilities?

What do you mean by running rough, couldn't get it out of the garage? Is it skipping, dead cylinder rough? Idles fine but no balls sounds like exhaust is clogged?

Sounds more like some stiction.
The injectors will stick and not fire until it warms up. Which will NOT throw a code.

May I recommend building an injector breakout box, and use it during a cold start.
