Water Bypass Connections

I swapped in a 12V Cummins in a 90 F350 Ford truck. I've ran it for years, I'm doing some maintenance, etc. I have a dumb question about some water coolant hose connections. I don't remember why I did this, but I put a hose as bypass or plug some water connections. I'm planning to remove the hose and plug the connections below, near where the water pump is. Anyone see any problem doing this?

On my truck (5spd) the lower fitting goes to the heater core. The other line from the heater core goes in by #1 rocker cover. The upper connection shown is plugged off for me.

Maybe that jumper hose was used to eliminate the auto trans heat-exchanger?

It doesn't help at all, but I have to comment: don't you hate that, I promise you had good intentions or maybe you were broke and couldn't come up with a better idea, but I've kinda learned that if you can have your wife or one of your older children around when you do that kind of stuff you can help each other remember........ sometimes.....
