I just did mine not too long ago and I used the aviation permatex on both sides of the paper gasket that comes with the water pump. Seems to have worked very well. Also be sure to use a thread sealant on the top and bottom two bolts.
It's been my experience that the dipstick cold fill line is meaningless. The only way to get a good baseline measurement is with the engine running, and then once the fluid is hot, check it again to see if it's full or not.

I would try bleeding the system with the cap off. Run the engine long enough until the upper hose gets hot, also with the heater running on high. If there is air in the system, it should need to be topped off after doing that.
