I have a 86 f350 6.9 turbo 2wd cab/chassis. I have noticed while driving that the shifter will move when the gear box is in third gear which will move when i give it fuel or let off . It does not make any noise . Has anybody had this issue or know if this is going to be a big problem?

Some movement is normal as the engine "torques" when throttle is applied thus causing the trans to move as they are bolted together. Unless it is very exaggerated I wouldn't worry to much.

The Engine and Transmission sit on 3 rubber mounts.
2 under the Engine, and one under the Trans.

I would like to mention (even though it may seem obvious to some) all of these mounts work TOGETHER and if one is bad the others get over stressed and wear out as well, if one is bad the others may not be far behind.

I hope I'm wrong on this. The way I read it, with the problem apparently only being in 3rd gear, it makes me think that there may be a problem in the transmission itself.

Engine off, how much shifter play do you have while in gear? My old T19 shifter would flop around like it was in neutral no matter what gear it was in due to the PO driving with their hand on it all the time.

Mine is the same way, but it always works.

In the top of the transmission tower where the shift lever
rides, is a slot and a hole in the threaded part of the tower
where a 1/4" pin rides to keep the lever in alignment.
As it gets worn from many shifting`s, the slot widens out and the hole eventually wears and the shift lever gets sloppy and loose.

On my 67 International ton N half truck, I had the pin break
and the lever suddenly swing towards the dash as I was trying to get into 3rd. Took it apart and part of the threaded
part of the tower where the hole in, broke out.
Bought a new top cover and had to swap the shift forks etc...over.

Here is a thread showing the transmission with the problem.

I thought that too, but 3rd is the get on it and GO gear.

Back from a trip. My truck did a good job for what I was towing at this time. 5k lbs . I did change the fluid in the transmission before the trip and the fluid was dirty as expected but no bad metals came out after the drain. Refill with Lucas 80/90 GL5 for the refill. Shift is good as expected . Yes the shifter seems to move more so in third than any other gear. I have never seen the inside of the trans. What kind of issues could be the problem.
