Was that brake cylinder leaking?

I didn't go back and read the whole thread, you'll get 5psi of boost on a stock pump. So if you haven't turned it up/bought a hotter pump that's your max.
If you have turned it up, then exhaust side leaks are common at the up-pipe expansion joint and the Y pipe where it connects everywhere. Predominantly the up pipe. It's a pain. @IDIoit sells a nice upgrade that does not leak. And I believe @typ4 has NOS castings for sale still since our old ones only get worse and worse.

Another reason for low boost assuming all else is well is trashed turbo bearings. Mine did that, 5psi max with maxed out stock IP, and not any faster than my N/A. I was pissed! But with the intake off you could see the compressor spinning off-axis so it would never boost right.

Yep, the left rear was leaking. I replaced the right rear as well just for good measure.

As for boost the pump that is on my engine now is the stock pump from my original factory turbo engine. I have never turned the pump up or screwed with the wastegate. So you are thinking my boost numbers are about right? Before I did my engine/trans swap I never had a boost gauge hooked up so I have no clue what I was making before.

Newest issue is that my trucks’ fan clutch seems to almost be locked up. Loud fan noise at higher rpm. I pulled it off this weekend so now I need to order a new clutch for it....always something, at least it’s out of the garage for now

In a totally stock set up, these don't make a lot of boost (probably part of the detuning that Ford did on these engines). You're probably right in the ballpark. It sounds like it's time to turn up the pump and screw with the wastegate unless you're happy with how it runs right now.

That's a good idea since they don't cost very much.

From what I have read and experienced the factory setup will max around 5psi. Maybe a bit more with the factory turbo IP spec but I didn't have one of those.

If you haven't ordered the fan clutch already...I've read that you can drill a hole into the case and add some heavy silicone oil. The same stuff they use in viscous clutch transmissions for R/C cars. I even bought some for mine but decided to try e-fans instead. If you tow much I wouldn't do e-fans. Even good ones aren't even close to enough.

BUT that said you can still run your pickup without the fan, as long as you aren't in rush hour traffic or towing slowly. Any stock IDI timed halfway decently can run around empty up to 65* ambient and a 6.9 even higher. (Or 7.3 with the coolant passage mod). I did it for 2 years like that and I have a real coolant temp gauge to tell me where I'm really at, no guessing.
