Using 2nd gear with E4OD while towing?

I don't think its a bad idea. Think about it when you let it shift under a load the clutch in automatic or hydraulically shifted transmissions and manual trannys with a clutch make more heat. (like riding a clutch) slippage causes heat (the absolute worst enemy of most machined especially manual and hydraulically operated clutches whether in oil or not. Think of an automatic with a shift kit -hard jerky engagement. You can do the same (make it hard -or soft with a gentle foot at the right time). I am not always correct but to me this makes a lot of sense and I have always had good luck with semi clutches not going or longevity in automatic trans . I attribute it to big coolers and gentle dancing on the pedals (definitely not gentle on the dance floor.)

Thanks Russ but with your experience I don't think you need a programmer - you have the knowledge to get it right with your knowledge and your throttle foot.
I just have nothing so I got the baumann instead of looking for ford stuff after getting 2 TCU's that were known "GOOD" and were wet inside.

From my ford mechanic, not technician. The powerstroke defuels a tiny bit during gear changes, nearly imperceptible, thats why they last better in stock stroke applications, ..The idi doesnt defuel. Hes the trans guy at a BIG truck dealer and they came up with this.

My main question is this;

By placing the shifter in 1st or 2nd did I cause the transmission to push ATF past the front torque converter seal or would it have done it in Drive as well?

Ya most modern heavy duty, off road applications will defuel a bit when they are about to shift even if your throttle foot is put right to the floor and left there. Nothing the operator can do about it. Kind of an idiot proof design system put in place to help protect from operator abuse.

Ya the E4OD support wiring is probably the trans worst enemy also. So over the years the stand alone controller technology is one hell of a good upgrade to improve on the wiring input for the trans, giving it consistent and reliable input data. That's my biggest pet peeve of the E4OD is the wiring. As it gets old, corroded, brittle, wet they can be a pain. Too many times I have been driving and it starts pouring rain, wiring gets damp....and bam, it's in Fu**-ing limp mode till it dries out or you crawl under the damn truck trying to wiggle harness plugs around getting things to cooperate.

Im not too savvy on whats good for stand alone setups as im not currently running E4OD's, but there are good options out there im sure

Your trans is from BTS right? What does Brian say about what might have happened?
