I'm sure its possible. Did you pull the whole housing off to change the pump or just the ip? If you pulled the whole housing off its definitely possible you got it off by a tooth. I've heard guys say these will run with the IP 180 degrees out of time, not good mind you, but if it'll run THAT far out then a tooth off wouldn't be too hard to run.
I'm with Wes on this, if you've tried turning it to the passenger side and get more smoke, try turning it towards the drivers side. If you're way advanced you'll definitely be making more heat because of it.
I've never took the housing off of it but it had sealant on the pump holding it to the housing. How hard is to get the teeth lined back up?

Read through that thread and it should give you a good idea what you're up against. Seems like with #1 at top dead center of the compression stroke the "y" should be at the top.
Check into a turbo. I had an '89 with a 5 sp and towed a 22' bumper tow trailer from about sea level to 5000' and I thought I was going to have to have my 3 pre-teen boys get out and push the sucker up the hills. We got home and I ordered a Hypermax turbo kit and turned up the pump. After the install we bought a larger 25' trailer with a slide out and I could accelerate going up Hwy 101 into Willits/Ukiah which is a steep son of a gun. I don't think my current tow vehicle, a 2001 Duramax with a couple of custom tunes can pull as hard as that turbo'd 7.3 did.
