I have an 87 f250 6.9. Recently I've noticed a sound while driving that sounds like a loud thud almost like I just ran something over. The sound isn't constant more a sporadic thing. My rear passenger hub is also getting hot. Any ideas what could be wrong?

I would look at 1)brakes and brake parts, and 2) wheel bearings.

Could a bad bearing make the hub get hot like that. Also would it cause a loud bang too?

Bad bearings get very hot due to increased friction, so, yes, they could mage the whole hub hot. The "bang" is why I suggested the brakes first. That could be a loose brake part in the drum. Be that as it may, you've got to take the drum off and the brakes apart on your way to the bearing. If there is nothing wrong with the brake components keep going to the bearings.
