I'm pretty sure the newer superdutys had 1/4in brake lines from the master to the rear hose. You might want to double check this. I think the idea of the larger line was because of the rear disc brakes requiring more fluid and the distance it needed to run.

Yep, like @chillman88 said if you are timing by luminosity the timing figures are far different. The 8 degree setting is for the pulse method only.

I would start with having it timed dynamically to 9.5 degrees at 2000rpms and invest in some gauges. If timing is off a couple degrees it will make all the difference in how the truck runs and drives.

3k at 65 seems a bit high for an E4OD. My old 86 with 4.10s and a C6 would be spinning those rpms at 65ish and would be on the governor by 70mph. Does it run well other than being low on power? Did anyone ever check and adjust the timing with a meter? What kind of boost numbers are you seeing...
If you pull the sending unit out you may just have a bad float. If that isn't the issue there are places that rebuild the sending units for odd ball stuff.

Just install a flexible hose instead of hard line from the filter to the pump. Conestoga sells a kit for this reason, but you could probally make one pretty easy yourself.
